I was told it had something to do with ships.

This is what I found out

“A traditional Italian preparation is sambuca con mosca (literally, “with flies”); sambuca served with three coffee beans, standing for ‘health, wealth, and happiness’, dropped into the drink.”

Don’t know why, but they do sell a delicious coffee sambuca which is very very good.
